If after a restore of Winclone, Windows will not boot.
Can I reinstall Windows without losing the Apps and Data?
Or is there another way?

Can you give a bit more information? What is the model identifier / type of Mac? What version of Windows?
You can try switching between legacy and EFI boot and see if that helps:
